I would guess it's an issue with the kill switch pin. Bad connection where it isn't getting grounded. TERRA, the air pulses I was talking about was the air still being pumped through the engine when the transmission is engaged. The crankshaft is still spinning and air is being pumped through the system. Just no spark and no explosions. Greg I would of never thought of that Greg, but makes perfect sense. do you think that drys out the head and hurts the rings???

Nah, it's not like you are coasting for miles that way. The oil is still flowing so I think it should be fine.

I still think i will refrain from doing it.
when you start bike back up it kicks some which i suspect is not good for things.

If you have replaced a 5 pin CDI with a 4pin CDI the fifth pin which is the center pin in the row with 3 pins in it gets earthed out to kill the motor Most bike ignition switches when you turn them on turn off the kill switch plus turn on the power to the CDI.
And there are AC CDIs and DC CDIs
